As per my understanding ,VTP configuration is done by two method 1) previlage mode 2) configration mode,
1) which is one better one and why?
2) what is differance between VTP version 1 and version 2

Answer for questions:
1) There is no differenece between the two methods, one of them are not supported in the newer IOS (vlan database is not supported in new IOSs)
2)Version two support the following options:
-version-dependent transparent mode:
forward VTP messages without checking, since only one VTP domain is supported at same time, in version 1, domain name and version is checked before it is sent to the next device
-Token Ring support
-consistency check
check the VTP and VLAN parameters, that has been entered from CLI (command) or SNMP. No consitency check for messages that are come from trunk.
-unrecognized Type-Length-Value support
forwards VTP messages that the equipment can't process
Shortly these are the differences....

you can configure by any method thas not big issue...
but your second que. need some idea of VTP and behaviour of the different VTP version...
