I have configured the stack and this is now working. Now I have the set up as in the diagram and want to configure etherchannel between the Cat 2960s and the stack as shown.
On the Cat 2960 SwA I have
Int g0/1
Switchport mode access
Switchport access vlan 2
Channel-group 1 mode desireable non-silent
Int g0/2
Switchport mode access
Switchport access vlan 2
Channel-group 1 mode desireable non-silent
On the Cat 2960 SwB I have
Int g0/1
Switchport mode access
Switchport access vlan 2
Channel-group 2 mode desireable non-silent
Int g0/2
Switchport mode access
Switchport access vlan 2
Channel-group 2 mode desireable non-silent
On the Cat 2960 SwC I have
Int g0/1
Switchport mode access
Switchport access vlan 2
Channel-group 3 mode desireable non-silent
Int g0/2
Switchport mode access
Switchport access vlan 2
Channel-group 3 mode desireable non-silent
Interface port-channel 1

On the Stack

Switchport mode access

Switchport mode access

Channel-group 2 mode desireable non-silent

Switchport mode access

But it is not allowing me to to enter
Channel-group 3 mode désirable non-silent on SwD/SwE
It is rejecting it. How can I do this?.
Is the above a good way to connect these using etherchannel
Am I going the right way, and if now how else can I connect this?

Won't work , you can't use PAGP to negotiate the channel when using crosstack etherchannel on the 3750's . You will have to use LACP or force the channels on in the 3750 .
On the 3750 and 2960's just use
channel-group X mode active

Me having 3 port channel to 3 of the 2960, is that correct?

channel-group 1 active on all the interfaces but it is still not working.

I get this:
%With PAgP enabled, all ports in the Channel should belong to the same switch
Command rejected (Port-channel1, Gi1/0/49): Invalid etherchnl mode

You would not put channel group 1 on all interfaces , follow your original config , instead of using channel-group X mode desirable use channel-group X mode active . Do you have physical links on all before starting this ? Also try to do both sides of the link as close together as possible , just input your commands on both interfaces at the same time useing the interface range command. Look in the logs and it will tell you why its not coming up .
