Is there an issue when traffic crosses a trunk link between two switches compared to a traffic between two ports in one switch? Traffic, for example is a shared folder in a Server where 100,000 images with each image worth about 64kb are being written from different workstations.

I'm not sure you can say there's an issue, but based one one of several dozen variables, port-to-port communications on a single switch, across a single VLAN, could be markedly faster than cascaded trunk links across various devices.

There are many things that can impact, what I'm reading from you, host-to-host file xfer speed/efficiency/comm.. including the applications themselves.
